We are glad to announce that we recently released Lipostar 2.2.2!

Overview:

The new Lipostar release (v2.2.2) extends instrument support with Waters SONAR acquisitions and waters_connect 2 and introduces a feature filter (m/z@RT) in peak detection and supersample building. Biological interpretation of lipidomics results is enhanced by the integration of MAPtoGO for Gene Ontology (GO) enrichment analysis, while statistical analysis is enriched with brand-new, high-quality plots. In addition, this release brings substantial performance improvements across the whole processing pipeline, in some cases reducing processing time from hours to minutes. The conversion of Bruker DDA PASEF data with ion mobility is also significantly faster than before. Finally, ion mobility data handling has been enhanced and new MS/MS import capabilities have been added to the DB Manager.

Recommendation level: Recommended

New Features
  • Feature filter (m/z@RT) in peak detection and supersample building
    • Only features falling within the m/z and RT tolerances of the filter list are retained during processing, enabling a targeted-like workflow.
    • When multiple features match a filter entry, users can keep the closest one, all matching features, or the one with the largest area.
    • The new filter parameters are available in the LC-MS Settings
  • Support for Waters SONAR acquisitions
    • A dedicated instrument parameter is available for SONAR data.
    • A default LC-MS Settings configuration is provided for Waters DIA SONAR
  • Support for waters_connect 2 (Waters) in the UNIFI browser
    • The UNIFI converter has been updated accordingly.
  • MAPtoGO integration for Gene Ontology (GO) enrichment analysis
    • A direct link from the Identification widget opens MAPtoGO in the web browser, automatically populated with the identified lipids and the up- and down-regulated ones.
  • New high-quality plots, with a modern and polished look
    • Exportable scatter plots for both scores and variables
    • Customizable hierarchical plot, with ID labels and log2-transformed areas
  • DB Manager: new MS/MS importer from CSV files
    • Ionization adducts and related fragment ions can be imported for compounds already included in the open DB. Compounds are matched by their common name, which must be identical in the DB and in the CSV file.
    • A CSV template (msms_list.csv) is available in the software installation directory.
    • A dedicated dialog allows choosing the type of data to import.

Improvements
  • Major speed-up of data processing: in some cases, processing time is reduced from hours to minutes. Optimizations cover several steps of the processing pipeline:
    • Isotope clusterer
    • Peak reintegration
    • Gap filler
    • Chromatogram alignment and interpolation
    • Supersample builder
    • Merging of duplicate columns
  • Bruker converter: significantly faster conversion of DDA PASEF data with ion mobility
  • Ion mobility data handling
    • Improved 3D peak detection
    • Corrected import of CCS values
  • DB Manager: MS/MS spectra from ion mobility acquisitions are now correctly imported by the Compounds and MS/MS importer, so compounds are no longer stored without MS/MS spectra
